Installing the Java Runtime Environment as described here is a pre-requisite to install and run the IBM office suite.
Also restarting the Gnome panel is needed to get the icons added to the 'Office' menu.
There is no need to install the Java Runtime Environment separate.
The installer installs a version of JRE provided by the office suite itself.
Yes, if there are no icons in your menu you have to restart the gdm.

It will be a bad idea to let the installer install JRE as it will break the package management system of Ubuntu.
