My ISPConfig installation is an overkill to my needs (running it on my homeserver) and sometimes more flexibility.

If I uninstall ISPConfig, what happens then?
Will the mailaccounts be deleted and/or not functional?
Web sites I assume will be not functional since ISPConfig are running its own apache instance.

You can choose how do You want ISPConfig to be uninstalled.ISPConfig can remove all accounts and itself or leave the accounts and remove itself from Your system.

A system with ISPConfig has two Apache servers: one for the control panel and one for Your websites. It's very convenient to have a combination like this because You can configure the server that serves Your sites like You want and leave the other without any changes.
So if You'd remove ISPConfig without Your sites they would still be served.
