I am getting messages in the rkhunter.log file to the effect that there are three new files and two hidden directories. Before going too far in my setup, I would appreciate advice as to whether these are serious enough to require a reinstall of the system.

    The files are /usr/bin/GET, /usr/bin/lwp-request and /usr/sbin/inetd
The hidden directories are /dev/.udev and /dev/.initramfs

If these are associated with the ISPConfig3 install on a debian squeeze system I will keep going. If they are unassociated with ISPConfig3 I will reinstall the system. Any advice is appreciated.

These warnings are because files properties are changed. Probably you did some update. Just check what the updates changes in your system and if is truth run rkhunter --propupd to update the db

You can't reinstall the system everyday :)
