Ok, my Godaddy installation worked. So did Let's Encrypt on another website, great because it was 100% free.
    Both certificates passed SSL inspections.
I noticed my SSLCipherSuite was commented out in my website.vhost config. I had to edit it manually. For some reason, editing the SSLCipherSuite in my ssl.conf didn't work.

So I uncommented and added my own SSLCipherSuite config to each website.vhost, because RC4 was listed in the Ispconfig install. Is there an automatic way to fix this without doing manual changes?

Normally you should set the ciphersuite globally, that's why it is commented out in the vhost. Find yout why setting the ciphersuite globally does not work and fix that instead of adding it to each vhost. One reason might be that there is another place where the ciphersuite is set globally, so search for it with e.g. grep -R command
