Is it possible to have SSL Certs for each email domain. Right they all want to use the main host cert. When I setup that email account in Mac Mail it complains that the certs don't match.

Then you are using the wrong mail server name in the mail client. The mail server name is the hostname of a server and not a subdomain of the email address.

You can manually set up SSL certs for other domains in the mail system, but it's not necessary as pointed out as your current issue is just the result of a mistake of using the wrong mail server name in the mail client. And setting up individual certs does not scale well and will cause you issues in the long run when your system grows, that's why ISPs normally use a central mail server name like ISPConfig is setting it up.
