Install a Subdomain for administrative tasks

I'm using Nginx on a Ubuntu server and I'd like to use a specific subdomain to install (scripts/apps...) that could require higher privileges than the other websites added through ISPconfig interface.

For example : TinyFileManager works as expected when added in a ftp folder managed by Ispconfig user, but when added to a nginx server block configured manually it logs in but couldn't list files... (a path issue I think)

I also sometimes use bash or python to manage different data on the server... Should I always chown data to a specific user to make it accessible ?

What would be the best approach to configure a self-managed server block independant from ispconfig, for example a subdomain we manually set up for http-accessible administrative tasks / data ? Or make a website with administrative privilege?

    Thank you : )
