How do I add " server1.example.com:8080" , "example.com:8080" to cloudflare?
As far as I know, cloudflare redirects on DNS basis and not port basis. If you have a problem with custom ports then you should aks the cloudflare support for help.
ok thank you, my next question is how do I install the latest version of roundcube and use it in the ispconfig 3 panel? I'm using ubuntu 12.04.

this will install all ubuntu updates inkl updates for php and apache. To test newer php versions than the one provided by ubuntu just install them as additional PHP versions. See ISPConfig documentation page for guides to install an additional PHP version.
