Default manually-administered web sites

Can I manualaly set up and maintain a web site in Apache2 without ISPconfig over-writing the files or making any changes to it?

Yes, just create the vhost file manually in the apache sites-availabe foldera nd then add alink in sites-enabled folder to this file.
