Default Executing command

Hi, I have custom program that relies under /usr/local/bin as default, and I tried to move it, create symlinks to /bin/ usr/bin and domain.com/web/, chmoded it to 755, chowned it to www-data, root, user, etc, but can't get it working in php, ls or any other command works just fine. Any hint what should I do to make it work?
