ftp permissions: user might delete web,log dirs?

I have noticed that after the ftp access a client actually has the permission to delete the special directories generated by ISPconfig (web, log, stat,...). This can be a problem with unexperienced users.

Is this meant to be like this? Is it advisable to try and change it?

This will get changed in the next releases by setting the directories to immutable or undeletable with chattr. We just need to do some testing if this has no negative side affects on any other applications.
