I checked my confiuration thorougly and every setting/configuraton seems correct. The question is, would my second configuration work without causing any problems?

I don't see any problems...
It's really strange that it doesn't work for... I have no idea what could be the reason...

Having a problem sending zip files as attachments. I don't get any errors and the mail never goes through. However, i think that clamav is putting them in the quarantine folder.
Any idea how to fix this?

Have you checked the quarantine folder?

I've checked /var/lib/amavis/virusmails and found about 13 mails. However, each mail has a very long name and starts with spam- and ends with .gz. How would I get them to pass through the filter? They all have a zip file attached to them. I was able to get .doc, .xls, .pdf, .txt files to pass through. I'm just stuck trying to get .zip to pass through.

Do you have zip and unzip installed on your system?
