If you've installed ISPConfig as your Hosting Control Panel, please do use it and try to avoid manual configurations as much as possible.
I mean, when you can do it with ISPConfig, please use it.
You should not edit the file /etc/apache2/vhosts/Vhost_ispconfig.conf at all. When you change something for a site within ISPConfig, the file /etc/apache2/vhosts/Vhost_ispconfig.conf will be overwritten time after time.
I saw your post to late to help you, but i think you did it well.
Restoring the original (configuration) files was a good idea.
And about your creating your subdomains. It's easy to create them within ISPConfig:
On the basis tab of the new site choose the name of your subdomain within the host field and the name of the main domain within the domain field. Make sure that the new subdomain is pointing to your server within DNS-records.
