Default php upload error


I need a little help with ispconfig configuration. I have installed ispconfig 3 to a debian and everything works fine.
But in my sites the php upload give a "Bad request". It seems that the server time outs. I have increase the required values in
/etc/php5/cgi/php.ini but the local valeue of session.gc_maxlifetime still 900.
I have tried to add custom php dircetives, than a new php.ini created in /var/www/conf/web35/php.ini. I set the new value, but the local value still 900.
The question is where is this local value set?
