You can create a subdomain pointing in an existing directory of your domain, or you can create a whole new website in the form of a subdomain
eg
subdomain.domain.com
In the first form you possibly cannot install cms (due to rewrite rule), but in the second form you can do whatever you want.
In both cases you have to create the appropriate records in the dns tab

Maybe this it the problem.
You may messed things up. Clear everything (regarding this SUBdomain) from webmin, ISPConfig (or anywhere you made changes) and start over, based on my previous post.
Keep in mind, that after you create the subdomain IN ispconfig, you have to wait a minute or so.
All the above assume that you run the DNS on the machine the ISPConfig is installed (and of cource the DNS is managed by ISPConfig)
