Is quite easy - I've been running a quake3 server for years - see http://ioquake3.org/ as this is the Open Source project of Quake.

Unreal Tournament server - see http://www.unrealadmin.org/

If you want counter strike server see this http://www.cstrike-planet.com/tutorial/1

Call of Duty is in many flavors these days, see this posting for inspiration http://www.fpsadmin.com/forum/showthread.php?t=10539
