Default ispconfig dir deleted during upgrade

I tried to upgrade ISPconfig as usual.
During the upgrade I lost connection with my server.
When I reconnect the ispconfig dir in /root was vanished.
The adminispconfig dir in /home still exists.

When I try to run again setup it is like the first time. I do not want to loose my config files.
What can I do?

ps All the sites/mail runs ok.
