You can use that template and add Indexes to the Options line, but please save the modified template in the /usr/local/ispconfig/server/conf-custom/ directory so that it will not be overwritten when you upgrade ISPConfig.

To apply the new template to your existing vhosts, you have to change something in that vhost in ISPConfig (e.g. disable PHP and then switch it back on a few minutes later) so that the vhost configurations get rewritten with the new template.
