The databases that have been created manually are visible (i mean from phpmyadmin) and work.
Do not create databases manually, ispconfig is not able to intgrate them and if you try to create such a database again in ispconfig the system will stop with an error until you deleted the database.

Before the update the database function was just fine.
Just testde this and it works fine for me in ispconfig

Are you sure that you did not change the root password of your mysql database?
