Yes, you can either create a new web site with ISPConfig and install your webmail software in this web site (then your webmail will be served by the main Apache on port 80), or you create a new directory in /home/admispconfig/ispconfig/web and install your webmail software in this directory (then your webmail will be served by ISPConfig's Apache on port 81).
