It seems the problem was exactly that: I moved /var/www/ to /srv/webhosts (different filesystem, with more space available) and symlinked it to the new path.

Seemed logical and wasn't advised...

Well, since config files are read only at startup, it's not a big drawback... But if one needs to do some changes manually, it becomes harder to mess it.
