Say I want to setup a secondary/backup name server. I'll have to set it up as a slave and I guess the zone will be automatically transfered to the backup name server?

Question:-

Do I have to manually copy all the pri.domain.com file (zone files) from the master to slave every time I update the master name server? Or is this done automatically just like MySql database Replication?

This is done automatically (otherwise you wouldn't need zone transfers... ;) ).
