How Can i delete the a Ghost folder form Mail?
This issue is fixed. If you want to test it, create a new mailbox.
If you have existing accounts with that problem, you have to delete the first empty line in the courierimapsubscribed and subscriptions file.

/var/vmail/domain/name.name/ and edit the 2 files?
I did this since i read the bugfix from the bugtracker.
I will create a new one -> fechtmail delete old and rename it ;)
I think that is another Error, but only on one new System with 3.0.3 and no update form 3.0.2.
Here the error:

What about this problem ?

The reason why the directory is not chowned to the website user and group is to prevent that the website user is able to fill up the backup space with its own files as the backup space is not under quota control on many systems. I will see how we can find a solution for that or make this configurable in the server settings.

3.0.3.1 will be something as "ISPC ready for production" for me .)
actually imo 3.4 will fix some anoying issues, but most of them i have fixed in own mods
except support for ProFtpd, which i'm really looking forward, pureftpd sucks...

Is it implementable to create backup as root, then set chown of backup to user and finally chmod to 444 (same when creating backup folder)? Will it work?

Creating bakups as root will not work for security reasons. The backup has always be created under the rights of the website owner and not root or the website owner might be able to get access to files of other websites or other system accounts by using hardlinks.
