Files gone!

So, I have a vmware server running ispconfig. This morning all of the websites on it had default index pages. When you login with FTP, there is nothing in the web folder. Please please help!

I believe 2.2.25.

I restarted once and was able to log on for a brief spell. I checked the /var/www/web#/web folders and they looked empty. I tried restarting apache2 and got an error that the certificate intermediary ssl bundle was gone. I rebooted again and now I can't get on using ssh or ispconfig. I can still ping the IP.
