Passwords can not be changed in squirrelmail. But he can change the password in the ispconfig mailuser login.

What password method does ISPconfig use for the user passwords?
Because squirrelmail has quite a few password change plugins, SQL,LDAP, Courier, PAM... /etc/password..

ISPConfig uses /etc/passwd. But it is highly recommnded that users change their own password in the mailuser login in ISPConfig if you dont want to risk to corrupt your setup.
