Is it ok to run yum update (fedora) after ISPConfig is installed or will this update programs that should not be updated because they are special versions for ISPConfig. I have not found this information anywhere about any of the Linux distributions.

It's ok to do this because ISPConfig doesn't require any program to be compiled for ISPConfig. It is happy with the distribution's "normal" packages. :)
